I've heard Code Academy is a good free resource and Tree House is good if you're willing to spend the monthly subscription.
Are there any others I should look into?
I'm wanting to start with HTML/CSS/Javascript and move on from there.

I've used Lynda.com for many tutorials but the subscription is pretty pricey but personally i think they are the best. You can do free trials also and get the basics from there.
One of the best ways to learn is to look at sites you like the look of, start with simply sites like alistapart.com and check out the source code, see how the structure is built and try to understand it. HTML is pretty simple. A List apart is also a brilliant site to read articles about best practices.
If you want to jump into HTML5 and have a good starting point then i recommend html5boilerplate.com
