This is pretty subjective, and I should also add that I pretty much only drink espresso and the occasional cold brew.
Among most of the hardcore coffee snobs I know, Abraço has a pretty sterling reputation. It also has a ton of character and some nice house made baked goods, which I find endearing.
Third Rail also has a very good reputation for consistent quality and care.
Finally, I've only been there a couple of times thus far, but the new Williamsburg branch of Long Island City's Sweetleaf appears to be incredibly fastidious about their coffee preparation. They seem to be rapidly turning into the coffee snob's coffee place of choice.

My favorite shop in the city right now is probably the Joe Pro Shop, for brewed coffee or espresso. Also in the same hood, Cafe Grumpy. Sweetleaf in Williamsburg is probably the most exacting shop in the city now — they weigh every shot, every cup of coffee — and they have awesome roasters. Marlow & Sons is secretly a fantastic coffee shop. Toby's Estate has a beautiful space. Love Variety, though it only serves Stumptown coffee. Everyman Espresso is a great Counter Culture shop that does Aeropress (though they only serve Toscano for espresso I think, which I'm not fond of). And Abraco I love for what it is, but the coffee is not really one of those reasons.
@mattbuchanan great list. Dallis is not very good in my opinion. I stopped going to 9th street after they switched.
I was always a fan of Kaffe 1668 in Tribeca when I lived nearby a few years back. They always had good selection of Intelli, Ecco, sometimes a few others.
Anyone have any fave spots in BK (outside williamsburg)?
